Just some structural critiques needed. I am new at the modelling thang, Just like some input about what it's missing/what needs fixing.
Plan to roll her out as an Atmospheric Dropship, and I'd just like some ideas or critiques on the BUFF (its other name).

Very nice, although more angles of it rendered would be nice. Oh, and what program are you using? It looks much better than DoGA...

Pretty nice, but what about the size? It looks quite massive and a dropship of that size would only be an easy target for enemy ships and AA-batteries. You could size it down a bit and produce more, if it comes to it

She's fifty metres long, and most of that is superconductor mesh-ceramal (Translates to energy and heat dispersal as well as tough enough to survive a flak blast in the unders. Has to be, it dives from orbit, blasting through the atmosphere. A full range of countermeasure systems loaded, as well as a sensor suite that's simply far too large for its intended use - it's versatile, it can be a mobile command post, an ECM bird, or it can carry a limited offensive payload.
I'm still writing out details, feel free to help me out :)

Test planet. Seafarms. Containing the Local Delicacy - Hammerwhelks. Molluscs about five metres across with a tough 'foot' they use to hammer their prey to death. They can break bone, but the meat is superb... Providing you don't mind getting close enough to kill one of these things.
Yes. I babble about the ecosystem of my planets.
I use Lightwave for the mesh, and Bryce 5 for rendering, because it's so easy and refined.

Good job, it'd even be believable as an MT/PMT dropship. The looks of this strongly remind me of the one in Aliens, but yours has its own unique style.

I heart the Dropship from Aliens, especially with its landing gear. Although that thing was about 20 metres long. This is a BUFF. (Big Ugly Fat Fucker)
It's made for fast drops, so it can achieve orbit, and then insert itself at terrifying speed. The joints are especially hardened to avoid heat displacement, and she's capable of sea landings.
Almost two thirds of the main body is cargo convertible, and it can be modified to carry any number of mission payloads.

Question - Anti-Radar missiles - standard payload for specops or perhaps some other countermeasure system to ensure it's not detected?

50 meters long? I would guess it could drop at most about 50 troops and maybe two or three small vehicles into combat (?)...top speed in atmosphere would be slow at full load, making her a real hog to punt around.
Maybe if you improved on a better engine or more powerful ones? Or perhaps dropped a lot of the armor to make it faster (avoid AA fire better, but not good when it gets hit).
When will you have specs on it?

This was actually meant for PMT to FT, as such, the engines are Rocket boosters and scramjets. It's hard to explain, but as I see it, the rocket boosters are fueled by stored oxygen collected by the scramjet, whilst running the engine. All it needs for extra-atmospherical flight is a good ten minute warmup time to collect enough oxygen.
Correct me, I don't know a lot about physics, so please give me your ideas or suggestions - she won't be structurally changing much.
