Cybrans Win! Or do they...?

WARNING! SPOILERS AHEAD!

For those of us familiar with what I am talking about, the Cybran ending to this game is both the funniest and most ominous of the three endgames. Seeing the Avatar of War scream, "DAMN YOU, BRACKMAN!" was particularly satisfying.

But then we get to the Extro...where QAI says, "Primary function completed."...

What primary function?

And who are "they"?

Why do I get the feeling that the Cybran Nation might have snatched defeat from the jaws of victory?

Just as an aside, I suspect that QAI was planted by some sort of extra-galactic enemy to engineer PRECISELY this scenario. The UEF and the Aeon Illuminate paralyzed. The Cybrans weakened. The galaxy is ripe for invasion.

I hate you.

Supreme Commander doesn't work on either of my computers. :(

For a while I thought of the Cybran ending as the best possible ending, but then I played the Aeon campaign and realized something extremely odd about the Aeon Illuminate. Initially I'd dismissed them as nothing more than radical religious fanatics much like the UEF and the Cybrans do, but after playing that campaign...I realized that their leader, at least, had the right idea. I finally began to think of the campaign endings like this:
UEF: Horrible ending. Lots of planets are destroyed and no one is really happy.
Cybran: Neutral ending. The Cybrans are free, yes, but the gate network is destroyed and chaos will reign on many planets for years to come.
Aeon Illuminate: Perfect ending. Everyone is peaceful and accepting of everyone else.

I also find it mildly amusing that you directly fire Black Sun in both the UEA and Cybran campaigns but do not in the Aeon campaign. It's symbolic of why the Aeon ending is the best ending.

The Way seems quite nice, really, a philisophical concept more than a real religion, one I can certainly support as it promotes peace and cooperation amongst all.

In any case, I have no idea what's going on with the last little "Oh my god/Oh Noes!" bit that says there is definitely more to the story. QAI certainly seems to be at the core of the problem and is intact and functioning in all three endings, so there's no telling what's going on there. I really hope it isn't the stereotypical "sentient computers are bad!" bit, but I doubt it's that so much as it might be QAI being controlled by one faction or another we've not seen yet. Maybe the Seraphim survived and are enacting their revenge on humanity?
