Not neccessarily ninjas, per se, but an assassination is always better than a war. It would help keep our leaders aware of just what cost to human life their international desicions can carry.
More importantly, if the USSR and US had spent the Cold War trying to build bigger and better assassins (as opposed to bigger and better nukes) we might have Jetpacks and Million Dollar Men running around by now, as opposed to a few hundred warheads of various sizes that no one can quite remember where they were put last.

On a serious note, the military are doing that all the time. They are called special forces (or spec ops), which are kinda like ninjas i guess (without the Martial arts). Also the secret service does that sort of think ocasionly as well.

The problem is that it is extemely difficult and dangerouse especially if you get caught. (could get held hostage)

The problem is, assassination is always a highly chaotic act. You can never truly understand the consequences of the act until they have played themselves out.

For example, Booth shot Lincoln partially in hope that it would revitalize the southern cause, and partially to stop what he saw as the destruction of southern values and culture in the Reconstruction. But Reconstruction was also trying to jump-start the southern economy and restore some hope of a better life for the shattered southern farmers society. With no one of Lincoln's strength to shepherd it, Reconstruction did indeed fail, and the South became the economic basket-case of the US for near on a hundred years. Not what Booth wanted, I suspect.
