The Combine is far more badass, oppressive, and mysterious than the Covenant could ever hope to be. Although the Arbiter is my favourite character from Halo 2, my vote goes for the Universal Union and their Transhuman Armed Forces. :D

Hard to say - the Combine doesn't have much in the way of known space forces. And while I think they are way cooler than the Covenant, the Covenant can just glass the planet from space.
Now, in a ground battle? Combine.

The Combine. The Covenant doesn't even fully control a single universe, the Combine controls several.

Combine > everyone but plot device
The Covenant, hands down. The combine are bogged down with a small rebel movement, and getting owned. The Covenant are fighting humanity, the flood, rival covenant factions, and are enjoying similar success.
Besides, if there were no humans against them, the covenant could probably manage to take on of the halo's, before the combine even knew what they were.
