I have to take back my previous statement. The best is actually just when he kills Sully:
"Remember Sully, when I promised to kill you last?"
"Yeah Matrix! You did!

The way Arnie delivers that last line is awesome. The almost growl-like, anger filled statement is downright terrifying. Maybe not the best line overall, but the Arnie's performance is unbelievable.
