I have a question about how population increases are calculated. Do they relate at all to the way issues are handled by the player? It seems so, while nations that were started on the same day usually have different populations later in the game.

issues do not affect pop.
though pop does increese at difrent rates through out the life of a nation

For a short time (1-2 weeks maybe?) population increases by 1-2 million per day. After that it increases constantly by 5-8 million per day.
As long as your nation is alive, it's population will increase. (not sure about Vacation mode here)

pop increases at all times unless nation is dead

Older nations have different populations because of the 5-8 million range. I have quite a few nations created within minutes of each other, and they have different populations.
In theory, the populatuion difference between two nations made at the same time will start off exactly the same (because of the 1m/day growth), then slowly grow (I've seen it become as much as 50 million), before eventually normalizing as the nations get quite old. Eventually, the difference between the two should be no more than 3 million (the range of the random growth) as the random element will have been diluted by so many updates.
I've got a trio of puppets at the 3.5 billion mark, and they're about 10 million apart, largest to smallest.

I've actually graphed nation starting date vs. population and it comes out as a very nice linear line. So the theory does work. Except when nations die and are resurrected. That screws it up. :)
